I couldn't figure out how the harmonics in the intro/verses are done, and to make matters worse, there is only one live video of this song in existence and it never shows a clear shot of Brad playing that part. Finally, after doing a ton of editing and EQ work to the song to isolate the guitar part, I realized that there are actually two guitars playing this part. One does all the harmonics (with the exception of an oddball 11th fret note), and the other does regular notes that create the subtle harmonies. Guitar 1 is what Brad plays live. I believe Guitar 2 is sampled live, as I can still sort of hear it in the background on the live version, but Mike doesn't play anything in the intro/verses. Another thing that I realized I had mistaken for a long time was the tuning. I assumed that this song was like Somewhere I Belong, in that it was tuned to Bb Eb Ab Db Gb Bb on the studio version and Mike did inverted versions of the powerchords live. As I listened to the song closely though, the higher fifths played on the D string were very audible, which they wouldn't be if the song was in the lower tuning, so this one is almost definitely played in the same tuning live as in the studio, and that's Eb. One odd thing to watch out for, during the second chorus Guitar 3 goes up to the 9th fret briefly. It seems weird that it only does it in one of the 3 choruses, but I double-checked and it definitely does that, however Brad goes back down to the 5th fret in that spot on the live version, so he plays all 3 choruses identically live. Once you actually figure all this stuff out, it's a pretty easy song to play. On the live version, Brad plays Guitar 1 in the intro/verses, Guitar 3 pretty much everywhere else, and Guitar 6 in the bridge (which is really just Guitar 3 with a flanger added to it for a moment). Mike plays Guitar 4/5, except he also does the octave fade-out at the end of the first 2 choruses that's done by Guitar 3, and he also does the feedback fade-in at the beginning of the song, though I believe he does that as a 7th fret harmonic on the A string rather than the octave fade-in that's on the CD.
